Gutter Vac help

Hello
My FIL has his gutter vac today - and he has one question (maybe the first of a few!) when clearing the gutters do you remove the filter in the omnivac or leave it in? the instructions indicate that if sucking water you remove it, but I would have thought that gutters in general will be wet.
Sorry if its a daft question - all help gratefully received!
