Just flushed my 4040 and setting up the 50-50 waste to pure and noticed waste water is cloudy white in colour .... Not seen this before ? Pure coming out at usual 6 though.

Quite often get that with my ro,only lasts for about 5 mins.
Water from the kitchen tap is often cloudy for a couple of mins too. Doubt its anything to do with your setup,it down to the water pipes.

This always happens to the ones i've used. I reckon (but not positive) that its just air bubbles as it clears after a short while. Pour some in a glass and wait for it to settle.
