I've only produced around 500 litres of pure water with Pure Freedom, but I am getting a reading of 0.04tds. I have now further read the instructions re flushing, but my question is can I use the the water I have. I'm building slowly and have two quite big jobs tomorrow. Do i have this because of not flushing?

004 should be more or less OK, although if you have a DI resin filter, just pump the water through that to reduce it to 000.
Normally when we see 001, we sort things out to make sure it's back to 000
